Here is a very useful app for iPhone and iPad which is free for a limited time called Cleaner.  This App will help you get rid of the duplicate copies of your contacts and merges the information between them for you.  I am not sure how long this app will be free so get it while you can.

Delete Duplicate Contacts: It finds the duplicate copies for you and allows you to delete them.

Merge Duplicate Copies: You may have two copies of the same person but two different sources.  For example, one was the phone number you grabbed from the caller id and the other was added from Facebook.  This app will merge the information from the two sources into one clean contact.

Backup: You can opt for a backup copy of all your contacts be sent to you in an email which can be restored at a later date if needed.
